Assuming you can account for all other bolts being tight and accounted for (nothing left in there).
The other issue I've had is not having it resting on its wheels causes the flywheel sometimes to emit horrible noise - not on many but on some new clutch installs when the g/box has plenty miles on it (It's always disappeared when the vehicle is its its normal running position).
A recording of the noise may help.

Ok everything is 100% tight and correct as far as I can tell. I've checked everything I can think off. The only other thing I've not done is bleed the clutch as I didn't think it would be an issue to start it up first and check everything engine wise is ok before doing that.
The gearbox has done 95k and I didn't think it being on axle stands would make a difference???
I'll put a recording up soon. I'm pretty sure it's going to be the cover between the engine and box. I think it's going to be gearbox off to sort it or atleast gearbox pulled away from the block 15-20mm so I can bend it in or something. Pretty annoyed but if that's what I've got to do then I'll have to do it.

Here's a couple of video of the horrible noise. I can assure anyone that's willing to guess what it could be that's it's not coming from actual engine itself. It may be hard to tell that off the video.
I'm 99% sure it's coming from the gearbox area and the only thing I can see it being is the plate between the box and engine touching the flywheel.
Thanks for the suggestions so far... Do you have any input? I'm lost if it's not that @doylebros

I would want to do more checking before I pulled the gearbox out as I don't go for the plate since you done the mating of the engine to box out of the vehicle and would of seen that touching as you married them up!
Also check the guard on the driveshafts is that touching also turn it over from the driveshaft can you feel the obstruction?
When in and out of gear can you've feel the obstruction when turning the engine over by hand from the crank pulley?

I left the gearbox in the car and then put then put the engine in. I'll check the other bits you've mentioned. Not bleeding the slave cylinder up (yet) wouldn't make that noise would it? Thanks for the suggestions @doylebros
