I have a 2007 mk5 gti, standard apart from a ram air filter which was recently put on. The car since throws up a check engine light and when its plugged in says its running too lean. Engine bay is extremely warm and intake is too although the temperature gauge is normal??

If it happened only since putting the intake on then there's a chance it's not been fitted correctly and there is an air leak somewhere. Have a good look around the effected areas and make sure any clips are on tight enough and everything is seated correctly first.

The engine bay being hot is normal - the turbo at the back throws out a lot of heat with nowhere to go - adding heat shield over the turbo stops direct radiated heat into the pipework, but it will still be a hot space.
Temperature on the dash is coolant.
