I've just successfully replaced my PCV valve however I noticed that the underside of my engine cover is broken. As it contains the air filter will a hole in this location cause a problem? If yes any ideas how much a replacement engine cover costs?

I very much doubt that will make any difference. Replacement covers are very expensive, at which point its probably worth while getting an aftermarket CAI.

The air goes through the filter box on its way onwards, so I would say that any hole in the filter box is neither good for performance nor for stopping unwanted debris.
I advise that you duck-tape it immediately until you decide what other option to choose.

It will only affect performance if it is after the MAF.

I don't think that crack is even in the air intake tract, so it should have no effect on performance.
