It depends on whether it was second hand and who makes it.
The carbonio intake when new comes with a pipercross filter that is a direct replacement for the OEM one.
Second hand - it may not have been in with the sale!
If you want an uprated filter to go with it both ITG and Pipercross make flat panel filters to replace the original one. Alternatively you can fit the intake and keep the original panel filter in place. You will just lose a little power (minimal) as the OEM one isn't quite as free flowing as the aftermarket ones. :happy2:

....
Very easy to fit if it's a Carbonio or Carbonio replica. If I can do it, anyone can!

can someone show me how to fit one, I got a carbon fibre intake fitted the weekend, but dont know how to fit the filter.

The filter is in the engine cover so you need to remove this and then undo the screws on the bottom of the cover.
Here is a good guide to removing the engine cover - http://www.swankmonkey.com/vw/jetta/2006/remove_engine_cover/
And one about changing the filter - http://forums.vwvortex.com/zerothread?id=2547554
