just had my car put on the rolling road and they did the runs in 5th gear, but for some reason i recall JKM and other previous dynos having done the runs in 4th gear.
does it make a difference at all which gear it is ran in??

Interesting, where was that? If you have not read it, this is a really interesting read from Keith at JKM. http://www.jkm.org.uk/performance/dynotesting.htm (http://www.jkm.org.uk/performance/dynotesting.htm)

I was under the impression it was 3rd gear?

Normally 3rd or 4th. I thought the idea was that it was 1:1 gearing.
-
Thats what I thought Hedge, thats why they run in 4th normally, closest to 1:1

Mines always done in 5th :)

well the O2Q 6 speed gearbox comes with the ratios 1.09:1 in 4th gear, and 1.11:1 in 5th, with 6th being 0.91:1
so in that sense....4th would be better than 5th!

I guess the higher the gear the longer the pull which means you will get more data from it.
