I can't see why not bleeding the clutch would make any difference and it's the not the strange noise I've heard off a few high mileage gearboxes have made either!
It's more typical of that inspection plate but since it's not fitted it can't be!
What puzzles me is why you didn't feel it when you turned it over by hand prior start cause the noise is loud enough to give a healthy obstruction feel,unless you never barred it over by hand from the crank pulley prior start up?

I've turned it over by hand once the engine was built etc but not since its been in the car and attached to the box as I'd done it prior and new all was ok

As I've said you're going to feel it as we can hear it - I wouldn't be suprised it's the driveshaft plate as you'll of had a struggle getting the lump back in.

Which plate do you mean? The one that bolts on to back of block and goes over the shaft? If so that one was removed then installed again after the engine was mounted in.
I'm going to get a friend to turn the engine over by hand and get under the car, get my head right in the bay etc and just basically check everywhere I can to try and hear the noise

I'm sure you'll see the problem once your under there and your assistant is turning it over - but I still would of wanted to turn it over myself to feel how difficult the obstruction felt to pass over for good measure as it could be loose item in the fly wheel eg a spring and you wouldn't feel anything just hear it at speed - lets know the out come
